Alignment Search

The JGI Alignment Search tool provides an easy way to get the results of both global and local alignment searches using a variety of alignment tools including BLAST, BLAT, and BLASTZ.

With each of our organism sites we provide a number of target databases; these may include the masked and unmasked assembly, the protein and transcript files of predicted gene models, ESTs, and BACs.

The Alignment Search target databases can be classified in two categories, each of which has different post-processing steps and visualization tools for viewing your results. These categories are:

  • Assembly--with an active genome portal site. Search results are shown in a graphical format.
  • All other sequences--including assemblies without genome portals and predicted gene models. Search results are displayed as raw output with links to retrieve the hit sequences.
