Browser Navigation Controls

The Genome Browser's Navigation Controls provide tools for navigating along the genome within Genome Viewer. Navigation controls are grouped in three panels:

nav controls

Position Controls

  • >>> Jumps 95% of the displayed scaffold length toward the end of the scaffold.
  • >> Jumps 66% of the displayed scaffold length toward the end of the scaffold.
  • > Jumps 25% of the displayed scaffold length toward the end of the scaffold.
  • <<<Jumps 95% of the displayed scaffold length toward the start of the scaffold.
  • << Jumps 66% of the displayed scaffold length toward the start of the scaffold.
  • < Jumps 25% of the displayed scaffold length toward the start of the scaffold.
  • << Scaffold >> moves to the previous or next scaffold (or chromosome) in the assembled genome.

You can also jump directly to a specific scaffold and set of coordinates by entering the desired location in the text box at the bottom of the position controls panel and clicking Apply. The format for direct position entry is:

scaffold_name:start position - end position

Quick Tips

Immediately below the Position panel you see:
  1. The length in base-pairs of the currently displayed segment (Size)
  2. The name of the Feature currently "in focus". Moving the cursor over any element in the browser brings this element into focus.

Zoom Controls

Zoom controls are used to adjust the length of the currently displayed segment in the Genome Viewer. The zoom level also determines whether or not nucleotide and amino acid sequences are explicitly displayed on the scaffold track. These sequences are displayed when the scaffold length is short enough that they will be legible.

  • plus icon Zoom in to show 2/3, 1/3 or 1/10 of the currently displayed scaffold.
  • minus icon Zooms out to show 1.3, 3, or 10 times currently displayed scaffold length.
  • Base Zoom to the resolution at which the nucleotide and 3-frame amino acid sequences are displayed on the scaffold.
  • AA Zoom to the resolution at which only the 3-frame amino acid sequence is displayed on the scaffold.
  • Fit Expand the Genome Viewer frame to maximize its size in your web browser.

General Controls

  • DNA. Click this to download the DNA sequence of the currently displayed segment using the Get Dna Page.

  • Add Custom Tracks. Click on the button to upload your own custom tracks for comparison along side tracks in the Genome Viewer. (See the Quick Tip below). For more information about custom track upload and myPortal track management see here.

  • Flip. Flip between the + Strand and - Strand orientations in display of tracks and features. To the left of the Flip button, the current orientation is displayed.

  • Open/Close Toolbar Click here to open (or hide) the Tool Bar menu. From the Genome Browser Tool Bar you can change the appearance of tracks, and change the Browser's display settings.
